    Ok here goes and this may or may not be your problem, I just ran into pretty much the same thing on a XLT 800, two things, the fuel pickup has a plastic trap door on it that warps, this was obstructing the fuel pickup, this caused the check valves in the fuel pumps to be damaged , what it was doing was dropping down to one cylinder, what I think yours may be doing is dropping down to two cylinders.

    I know what you are thinking how is this possible, well quite simply the 800 and 1200 have one fuel pump per carb, the lines are t-ed but they will not supply fuel to the other carbs, so if the check valves in one carb are toast it idles fine and it revs fine on the trailer, when you put it under a load it drops the cylinder the check valves are messed up on.

    Trust me is was no fun finding this and on a 1200 it is even more fun pulling the carbs, one more thing pull all of the fuel pumps apart and check every fuel pump check valve while you are at it , do not assume when you find one bad one that that is all there is. Also the check valves are available separately , any WSM or WPS dealer can order them for you don't get suckered into buying three OEM Mikuni carb rebuild kits to replace some defective check valves.
