Here are a few diagrams I found in my 99' manual. I'm sorry to hear about your ebox.
If your worried about that valve, just replace the entire line with one solid hose and eliminate the valve. If it where mine I would just leave it open all the time. I apologise for the writing all over the cooling diagrams, I bought this manual used from a buddy. It also appears the wiring diagram is incomplete as I could not find the fuel pump, injectors, or trim switch. Again I apologise, it's the only diagram in the book for the 1100LI.
You can try to drain the box, fill it with rice and let it sit for a few weeks. Then just try it again. No harm in trying. Worst case it's still broke.

My apologies again, forgot you had an 1100R not an LI. I'll try to get some correct diagrams tomorrow.

I've been through that many times, normally with Kawasaki. Some CLR mildew and stain remover and a cheapo paintbrush will work wonders. After cleaning and rinsing, unhook every connector and hose everything with brake parts cleaner. Allow it to dry a day. Wire brush every male connector and qtip every female connector. Dielectric grease on every connector and reassemble

So which way is the valve supposed to be when riding?? Second what is the right side breather supposed to be connected to??? Third where do I get a manual

The valve in the cooling line could be there to prevent water being forced through the cooling system without the engine running if the ski was towed behind a boat. Or I guess it could be there to bypass the water filter that should be about in that same place.
