seadoo 787 crankshaft banging

I bought a 97 seadoo gtx with a locked up 787 motor. The motor had been submerged and not cleared out for over a year. I disassembled the motor and took the cylinders off and it cleaned up nice. I put the cylinders back on to make sure the pistons were lined up.

I can turn the crankshaft easily by hand. When the front piston is all the way down, I can turn the crankshaft almost one full piston cycle, up then down until the shaft hits something and goes no further, then I can easily turn it back the other direction to the place I started, until it goes no further. It would seem as if the crankshaft counter weights are the only thing that could be "banging" into something.

The rotary valve goes past the intake ports fine. I'm afraid to crank it with the starter since it could really break something inside.

I may be wrong, but I think it may have been fine, until I removed 3 of the 4 rotary valve cover bolts and pryed the cover about 1/16 of an inch (the 4th bolt head had broken off.
