All the comedy about Wavejammers asside ... It's a good question.
I'm not sure how the classifications are split up in the 6Hour race, but if all the stock class boats are lumped together regardless of size, there are only a few options. While normally everyone would just choose the fastest of the supercharged 4 strokes, that's not neccisarily the best choice.
The first year of the Ultra 250, we worked with Tracy Malan (the winner that year) to prepare his Ultra 250. Rather than install performance increasing parts, we opted to install parts that increased hook-up & smooth water speeds (prop, ride plate, etc) ... and that turned out to be the best stratagy. On the first lap, there were about 8 machines in front of Tracy. However one by one, nearly all the faster boats had mechanical "issues". Of the fast machines that did not have mechanical issues, they quickly learned that the increased performance also netted increased fuel consumption .... and there was no way the math of the added fuel stops would allow them to win.
As it was, Tracy's winning Ultra 250, with a stock motor, consumed 19-20 gallons per hour (the smooth water made most of the ride time at WOT). There were some significantly slower (non-supercharged) boats that got pretty close to Tracy toward the end of the race, simply because they had fewer fuel stops from their better fuel range. While Tracey ended up winning by a comfy margin .... It took a hell of a lot of fuel to do it.
My recommendation would be to run the fastest non-supercharged boat available, keep the motor stock, and eat your Wheaties for a few weeks beforehand so you are as fast on the last lap as you are on the first.
