Mikuni 40's re-worked by NOVI to dual 42's problems

My ski has been running great all season this far and today i wen riding after about an hour of riding the ski began to bog out and stayed bogged out. When i took it out and fired it up and revd right up. Back in the water it bogged out again. The foward cylinder looked a little lean and as i flushed it there was minimal smoke and i noticed my clear fuel filters were not filled up with fuel there was only a small residual amount in the bottom of the filter..... Before i tear into this has anyone had similar experience with this.
